The controversy did have repercussions. Jonathan was excommunicated from his denomination and removed from the official roll. Jonathan's official standing was a sore spot for many years. The conflict would remain until 1888, when the Congregational Association restored Jonathan's standing.
Throughout the conflict, Jonathan received unwavering support from his friends and students. Some feared that Jonathan's stance, especially on secret societies, would lead to even more trouble. To Jonathan's chagrin, they advised him to moderate his public views, especially in the Christian Cynosure paper.
